I have jarsigner on my /usr/bin on my POP!_OS (Ubuntu), but Godot Engine doesn't register it.
Why is that? Is it protected or something?
If you're using a Flatpak or Snap version of Godot, it's sandboxed and won't have access to jarsigner present on your host OS. You need to use a version of Godot downloaded from https://godotengine.org/download instead.

I downloaded it and it can read the jarsigner. But, the godot won't be found in search.
How do you make it appear on search?

By search, do you mean the desktop environment's application launcher? Snap and Flatpak are supposed to handle this automatically for you, so I don't know what could be causing this.
I use Pop!_OS, but I rarely use that search feature.
I added a Godot icon launcher to the app bar at the bottom of the screen. You may need some Gnome extensions to do that.
