Do popups ignore any panels in front of them?

I have a CanvasLayer with layer set to 1 and within it is an exclusive popup . I have another CanvasLayer with layer set to 2 and it has a panel that covers the entire screen. The purpose of that is for fading in and out of screens. But the problem is that I can still click on the buttons inside the popup even if the panel is active. Its mouse filter is already set to stop. Buttons not in the popup will still be blocked.

I wonder if the Control method show_modal() affects that behavior. https://docs.godotengine.org/en/stable/classes/class_control.html#class-control-method-show-modal

"Modal controls capture the input signals until closed or the area outside them is accessed" This is probably it. Maybe the Godot devs haven't considered things like my issue right now.

I just disabled input on the popup while the screen is fading as a workaround
